In truth, Hiruzen wasn't entirely supportive of Danzo's plan to control Naruto.
But he had long been aware of the dangers posed by the Nine-Tails and the potential threat Naruto could become as he grew stronger.
So Hiruzen had come up with a compromise.
He wanted to keep Naruto under control, preferably under house arrest, and indoctrinate him with the Will of Fire daily.
When war broke out, they could unleash Naruto as a weapon. As long as they held out until the Fourth Ninja World War, Naruto could be sent to fight Madara. That would be enough.
Moreover, he believed a Naruto indoctrinated with the Will of Fire would definitely be even stronger than the Naruto from the storyline!
So, while Hiruzen had appeared neutral earlier, he actually had his own agenda.
But now, his neutrality was effectively siding with Danzo.
After all, Naruto's rampage had been witnessed by everyone.
Even the Daimyo of the Land of Fire had been terrified and sent a group of high-ranking officials to demand answers.

All he left was, "Hiruzen, you'll regret this!"
